Most prominently, Aqua feels like she let Sora down. She just feels like there's more she could have done for him when she had the chance, and she didn't. Besides her innate desire to protect people, that's a big part of why she's trying so hard to be someone he can depend on, since she already feels like she failed him once. Also, she feels bad for all the trouble she's caused him otherwise, with the Keyblade and asking him about Ansem and all. She really is convinced that he belongs in the light and that he's been deceived all his life, but she doesn't know how to actually tell him that, when he's already so lost and conflicted over things.
Mostly, she wants to figure out what went wrong and try to make it better. She knows she can't fix everything, but she really does want to be there for him. Aqua just doesn't know how to talk to him. She's always worried that she'll upset him. For all her bigsis wisdom, she's not used to talking to people with more unstable mental constitutions, so she's trying to learn how to be more careful around him.
